I saw around a lot of unsolved forum’s posts asking basically the same question:

Windows Server 2008
Here the solution I tried for my win2008 r2 server: Microsoft Security Essentials (here the link to the page download: http://windows.microsoft.com/en-gb/windows/security-essentials-download ).
Even if before and during the installation process it will say that this product is for Windows 7, Windows Vista, and Windows XP, I installed it (and meny others people too) on Win2008 R2 server and everything went fine. It ended the installation, the update, the scan and it even say “Thanks”. Not so common for a Windows.
On the settings you can also decide the maximum percentage of CPU charge that it has to consume and this is very usefull and important on a web server.
